The war that killed the most Americans was the Civil War.

Although more Americans died from battle during World War II, over 200,000 more total troops perished during the Civil War (including those that died as a result of disease, accidents, etc.) Also worthy of mention is that the casualties on both sides of the Civil War were Americans. WWII, on the other hand, claimed the lives of tens of millions of people all over the world.
